SEO - Site Link Structure - Get Entire Site Indexed

I am well aware that I am NOT going to get quality SEO work for what I am prepared to pay at at the inception of this project. ? What I am hoping to receive is some coaching/advice on how to fix mistakes we have already made and avoid making the glaring ones during our next couple steps.
We already have the website up and running but there are some problems. ? My main concern for this project is the link structure of the site, the url names, and anything that jumps out as glaring mistakes that prevent/minimize my ENTIRE site from being crawled and indexed by Google. ? The current content has been up for a couple/few weeks and I am not seeing the deeper content being indexed up to this point. ?
I have done a fair amount of reading on the subject and already aware of the significance of incoming links. ? I KNOW there are other issues that must be addressed for this to be a success and I need a coder with ALOT of experience and proven track record to look this site over and give some direction.
